PS3 CECHA00 - Weird Controller Problem. HELP!

So I have a launch model Japanese CECHA00 model PS3. I only use it when I want to play PS2 games... Which this time I was in the mood for.

I turn it on and most of the buttons that I try to press on the PS3 controller don't work (Except D-Pad, Analog Sticks and Start/Select). It connects both via cable and bluetooth without any issue. So I'm certain it isn't a connectivity problem. I tried two official controllers and 1 fake one... All of them had the same issue. The buttons just refused to respond to my presses (Except my exceptions above). But also, I'd get moments of random button presses of the X/O (That I didn't put in myself), as it would enter menus on the XMB as I pass them, without me pressing anything else (Apart from D-Pad/Analog Sticks)

The saving grace here was in fact my PS4 controller, when plugged by cable (Only!) I could use all the buttons.

I was on 4.90 Evilnat CFW, I first factory reset the console, as well as formatting the hard drive completely (And slowly). Nothing changed. I tried reinstalling the CFW. Nothing changed...

... I just now finished installing the official 4.90 firmware back on it. hoping something would change... But it hasn't. Most the buttons still wont work on the controller when I press them.

It worked the last time I used the console (Awhile ago now), so it is very odd that it wouldn't work now.

I'm completely lost in what to do next, can somebody advise me on what this problem could be and how I could rectify it to get my controllers fully working on it again?
