I will look into the md5, but assuming it is intact and I get the ps3 back to non hen factory self what should I be using instead if I'm fairly new to this and just want to be able to play some ps2 titles that are not available as classics using my fat ps3? I've gotten bleemsynch/retroarch going on my psclassic but that's about the extent of my technical history with modding consoles.
The only way to load a PS2 game backup in HEN is if you build a PKG with it following the requirements of a "PS2 classic" game, inside the PKG there is an ISO (encrypted), and optionally a CONFIG (also encrypted). There is a PC tool named "PS2 classics GUI" to prepare this kind of PKG's
But the actual managunz v1.38 doesnt have any feature related with the "PS2 classics" format
In a CFW there are 2 different ways to load a PS2 game backup... the "PS2 classics" fiormat i mentioned above (where the game is a PKG file containing encrypted ISO/CONFIG)... and another way where you just need to place the ISO and CONFIG files (not encrypted) in path dev_hdd/PS2ISO
I guess the method you was trying was the second, but doesnt works in HEN
If you install a CFW and you try again with managunz it should work fine, though

The other doubt you had about a posible corruption in the emulator file itself... there are several ways to check it
1) Use a filemanager in PS3, copy the file to USB, connect the USB to PC and check the MD5 of the file in PC
2) Use a FTP, copy the file to PC and check the MD5 of the file in PC
3) Use managunz in PS3, enter the filemanager, select the file (with square button), then display the file options (with triangle button), and select the option "properties"
As said... the MD5 should be identical to the ones we has been mentioning in this thread
