I realised I've been testing via optical cable connected to my AVR so I tried it through component connected directly to the TV and I think I can hear what you're talking about.
At the beginning of the track it sounds like 2 or 3 small 'pops' or 'crackles' like a vinyl record. However they are still present when I listen to it in the Options screen and also with 0.9.2. It's hardly noticeable and you have to listen hard.
RRV has no issues on the the FAT models from the retail disc and at least with OPL 0.9.2, it also doesn't have any issues from iHDD. SMB and USB have issues because the bandwidth just isn't there for this quite taxing game. I don't want to talk about SMB and USB because that's a can of worms and users must be aware of the issues if deciding to use those. However, this game must play perfectly from iHDD.
~95% of the AV cables for PS2 you can find on the market are not properly shielded, which causes audio distortions due to crosstalk. It's easy to put this to rest, though. No, we do know. We have 15+ years of people playing this game on all PS2s out there and I'm telling you, this has nothing to do with the FAT model in use. RRV plays perfectly on all FAT models. Personally, I've used SCPH-30004R, SCPH-39004 and SCPH-50004. This is one of the earliest and most popular PS2 games. Their TVs might have some EQ circuitries which mitigate the issues. This might only happen via OPL. This might not happen in all versions of RRV.Plus it is valid for your theory too. If the cause are the cables, making problems to me (I tested with a SCART-RGB and the composite RCA from the Ps3, brand new), Tupakaveli and BloodRaynare , in 15+ years someone else should have notice it, dont' you think?? Most people just used to play with the bundled composite cable, or with a chep scart-RGB at most.

That's why I'm telling you to check from the retail disc.Or maybe as I said it can be a homebrew launcher problem (not just OPL, but a problem that appear when the game is not played from og disc, since I tested with many OPL versions, PS2ESDL and ESR. Even tested with the swap trick but no differences).

@Tupakaveli: Can you re-check from iHDD on 0.9.2 and 0.9.3, but with Mode 1+3+6? I specifically mean the audio. I know the game seems to play without those modes.
