Upscaling the PlayStation2 Format Software on a PlayStation3, doesn't produce any form of input or hardware lag, the Upscaling is all handled by the Reality Synthesizer or the RSX.
If you are really worried, which fear not, you need to be, use a CRT or a real PlayStation2 if you are worried, Digital TVs have a slight input lag, due to how the digital signal is handle, from the Analogue Counterpart, or use a High End TV or Monitor with a faster response time, but generally speaking there is no input lag on the Backwards Compatible PlayStation3s, i own a 60Gb myself, and i see no noticible difference between a real PS2 Hardware and the PlayStation3.
Now if we are talking about lag within games, then yes, on Backwards Compatible PlayStation3s, there are a few minority of PlayStation2 Software Format, which you can experience a bit of incompatibility, thats on the CECHA/B Models, for the Semi-Backwards Compatible, the CECHC/E, PlayStation2 Format Software incompatibility its a bit higher, but nothing deal breaker, its expected from a console that hasn't got a complete PlayStation2 Hardware, even the A/B is missing a PlayStation2 Hardware part, which is the I/O Processor, which has been replaced with the CELL B/E, both 4 models, use a conjunction of PlayStation2 Hardware and Software Emulation, but the C/E Model uses 25% PlayStation2 Hardware and 75% Emulation to replace the missing PlayStation2 Hardware, but both handle PlayStation2 Format Software almost flawlessly.

Full BC PS3 for sure adds input lag even with HDMI. There's quite a night and day difference with the input lag between a real PS2 and a BC PS3. It's most likely caused by a triple buffering, so it buffers couple frames to the RAM before sending the frame out to display. One thing that supports this theory is that games such as Outrun 2006 have a 480p mode, and the resolution change happens so quickly that the PS3's image signal to the TV does not blank out basically at all. So the PS3 immediately notices that the resolution has changed from 480i to 480p, and that can be done without dropping the signal with triple buffering. That is really hard to do without having a buffer, like with some upscalers you have to use the triple buffering to get the HDMI video signal not to blank out when there's sudden resolution changes.PS3 Full BC only has lag while playing PS2 on the analogue video output, even if it's outputing to a CRT. If you connect the PS3 by using HDMI while playing PS2, the only lag you will have is from the TV/Monitor itself, not from the console. My Life in Gaming has tested it long time ago in one of their videos about the ways to play PS2.
