I recently installed Webman Mod onto my PS3 Super Slim. And I played a few games to test it out. On the third game loaded, it froze up and stated that it was overheating, even though the fan was on full. Could this be because of how I loaded the games without unmounting? And even though I tested it out later, and it works otherwise fine, could there have been damage to the system, even though I turned it off and did a system repair on the hard drive?

If the fan speed goes above ~40%, never mind full speed, it means your PS3 needs to be maintained ASAP. At the very least you need to clean all the dust inside and replace the thermal paste. If you don't feel you can do it yourself then most retro game stores can do it for you. Do not continue using the PS3 before you maintain it or you seriously risk YLOD, even if it's super slim.

So basically if I set the fan speed to 40%, it should work better, given it was set on 80% by default.

On the contrary.
The best way to go is to use dynamic fan control and set the threshold temperature to 68°C, and it'll adjust the fan speed to keep it on that temperature. Generally the fans should not go above 35% to keep that temperature, so if they go above 40% it means the system has to be maintained.
Setting the fans to a constant 80% speed just makes the system very noisy - but if even that speed is not enough to prevent overheating it means that you need to refurbish your console ASAP or it will die on you.
