What are the odds that using the method of pulling out the drive during the update to skip the BT/Wifi check corrupts the drive? I have some save data I'd prefer not to lose.

None, because removing the drive during the update checks is a trick to bypass the BT check.

The FW installation happens later, so the HDD will not be corrupted at all.

I think this unfortunately may have been wrong. I was pulling and reinserting while the HDD led was not flashing and ended up with an error: "Cannot start. The appropriate system storage was not found." Seems like my drive is corrupted right?

No, it means that you didn't insert the HDD correctly. Maybe your SATA port is making bad contact or is broken, can't be sure.
