PS3 Watch dogs "Corrupted Data"

A while ago I had an unpleasant surprise which was the infamous "file system restore loop" and somehow managed to bypass it by just waiting and everything was luckily intact, however every game that had a trophy system was corrupted (I figured because MGS4's save worked because the game didn't have the trophies patch) so I simply fixed their problem by deleting the game data/save data, creating a new account, booting the game from it, and then go back to the main account and it worked.

Now when I tried the same solution with Sonic Generations and Watch_Dogs it didn't work, but by deleting the Sonic Generations' trophy folder MANUALLY and then doing the same steps mentioned above it worked, but not for Watch_Dogs.

After some searching I found someone who had the same problem as me and the solution was to "Rebuild Database", but I'm too afraid to do such thing after reading about people who had their system freezing forcing them to WIPE OUT the entire HDD, I have a CFW Slim with 1tb HDD.

Also, if I delete all the trophies by rebug, is there anyway to get them back besides starting a new game?

Also off topic but I'm desperate for any solutions so here goes, in Kingdoms of Amalur Reckoning for some reason after the EA&Co logos the game gets stuck on this loading screen, no freezing or anything, I can still press the ps button and exit the game no problem, I've tried converting the game from JB Folder to .iso but the problem remains, any solutions?

Generally speaking, rebuilding the database should not damage your system, quite the opposite, and if ever it fails, it may suggest an issue related to the HDD, something like partition corruption, some kind of HDD failure or even a compatibility issue with some types of SSD.

The internal HDD is known to be the cause of a number of common errors on PS3, sometimes a reformat of the HDD on PC is enough to fix the issue, other times the HDD must be changed, in both cases you lose your data.
Of course, in your case, the situation is somewhat muddied by the fact that you've been messing with critical game files including trophies, so it's hard to tell what the problem might be unless investigated further.

If I were you I think I would first backup my console's eid_root_key needed to decrypt and read the HDD on a PC.
Then you can try to rebuild the database, if ever that fails and you can no longer boot into XMB (a very very rare situation afaik), you can always recover any data you need from the disk.

I see, alright then I'll get the eid_root_key first thing tomorrow, but I think I'll hold off on this situation because very unfortunately I don't have enough space to backup my data in case anything goes south :( , but why did this trick work with every other game though? Watch_Dogs still works on the other profile but not the main one :\

I cannot really say because for now we are mostly working on assumptions and guesses.
I dunno the specifics of your setup, hardware or software, I dunno the customisations you may have applied or steps you may have taken before and after the problem started (file system restore loop).

At first glance, if deleting the game data/trophy and rebuilding DB does not fix the issue, then I would probably suspect the HDD because it could fit with the various problems you are having and because it's a quite common cause of issues.
But then again I have only experienced an issue with the "file system restore" feature once with a SSD and I never messed with my trophies either.
Maybe someone else will have better answers to give you.

Because the exact location where the files are written is random, your hdd probably have bad sectors (or damaged areas in the filesystem) that are currently used by files (and that files are damaged)
If you delete one of that files you are making the area available to be used by the next file you write in it... so that new file is going to be corrupted again

Your only solution is to take the hdd out of the PS3 and scan it in PC or replace it, then reformat it in the PS3

Interesting, unfortunately I can't do any backing up at the moment because I lack any external storage, can I remove that game and hope nothing would happen until I can backup my HDD?

No, read again my post and think in it this way:
Your hdd is a spiral of data that goes from 0% up to 100%, and that spiral have a damage in the range from 35% up to 37%... and right now you have some files written in that damaged range
So.. the only (dirty) solution to prevent new files to be damaged is to dont delete the files in the damaged range 35% up to 37% EVER (and dont load them either because are corrupted)

This way you can continue copying new ISO files or installing PKGs to the hdd in a relativelly safe way... because are not going to be written in the damaged range
Where "relativelly safe" means "not completly safe"
