I'm currently running evilnat 4.89 oc version and wondering if the rsx overclock helps ps2 emulation and does the clock speeds also apply to OtherOS?

No does not help with PS2 games. Patches are applied to lvl1 which gets unloaded upon launch. This will also be true to OtherOS but truth be told avoid doing this in the older NAND units. They are already suffering from overheating issues. I noticed a good bit of heat on my CECHB/CECHA with only a few places where it actually helps.

LV1 hypervisor is not unloaded. It is LV2 kernel that is replaced by the PS2 emulator when it is executed.

IIRC the PS2 emulation mainly uses CPU processing. So overclocking RSX has little impact on PS2 games.
Also RSX was locked on OtherOS to prevent that it compete with GameOS. This could change if this project progresses:

Overheating is a serious issue on PHAT models. It's recommended to always launch PS2 games with fan speed set manually to something like 50% or 60% (depending the game and environment). That's very noisy but safer.
