PS3 External HDD corrupting PS3 main drive?

So what happened basically was, yesterday i was playing Genji days of the blade on my PS3 through my external HDD, i shut down the console to copy some more games and to my surprise, my external drive was corrupted, well what a shame, copied more games, played it with no issues, then i downloaded Genji again, just played it for a few minutes to test it out, exited out of the game, mounted Max Payne 3, as soon as i opened the game, my screen went black, and the console just showed me the recovery screen, stating that the System software cannot be run correctly, i rebooted and everything is apparently fine, what is happening here?

Are small errors in the internal hdd filesystems, nothing specially harmful, it happens from time to time (specially when the firmware crashes)

The way to cleanup that errors is to enter "recovery menu" and use the option "restore filesystem"
Is good to use this option from time to time (specially when the firmware crashes), but incase you dont do it eventualy the firmware is going to show that screen to you, indicating that is needed to do it

Is it safe ? If i do that will it not delete my contents in my internal HDD and another question i was playing fight fight champion and i get lag hdd indicator always flashes is it my HDD not keeping up or is there a problem ? Sorry im new to the PS3 world forgive my ignorance

Is safe, is just the text messages are a bit confusing :/
But the "restore filesystem" is pretty much the same that does microsoft windows when you start a "checkdisk"
It verifyes the filesystem index and all file contents of dev_hdd0 partition (this is the biggest partition size inside the internal PS3 hdd), incase it finds something damaged it does this process
1) hdd bad block checks
2) if the problem is in the index, then just fix the index
3) if the problem is in a file, try to recover it
4) if is not posible to recover the file... yeah then delete it

So nothing is deleted unless the file was really damaged
In case the file was really damaged is imposible to recover it anyway (not even trying to move the damaged file to PC)... so is ok... is better to delete it... otherway is going to be consuming hdd space forever

In general is good to do it from time to time, the lag when playing could be a consequence of small problems in the filesystem, and the "restore flesystem" is supposed to be able to fix all problems from the internal hdd
Thats only in theory though, in the practise sometimes it fails miserably, but the restore filesystem is the only thing we have to keep the internal PS3 hdd healthy


If your game is loaded from a external USB device the fragmentation of it (or any other problem) could cause lag too
Incase of problems, as a test is better to try to boot the game from internal hdd (and ISO format, this helps a bit in some problematic games)
