PS3 PS3 overheats(?) with red flashing light but game still continues?

Tried posting on reddit but they kept taking my f'ing post down lol. I have a fat, not backwards compatible ps3. Installed 4.91 hen with mmcm and webman. That is all "homebrew" I have on the PS3. I used ps2classicsgui to make simpsons the hit and run. played once for 1.5 hours with no issues. Today was playing for about 30 minutes when all of a sudden ps3 fan gets really loud and the ps3 power light is flashing red. (could have flashed yellow once, but could it be YLOD? I can still play other games fine.) First thought it that it overheated, which it probably did, but the part that confused me is that the game was still playing. I paused the game and hit the power switch on the back of the ps3 to prevent damage. What could have caused this?
 
Hi,next time when you see flashing red light go back to XMB , you should get message that console is too hot.
Ps2 emulation is CPU demanding, thermal paste is dry under the IHS need to delid CPU and change thermal paste

The PS2 emulator has dedicated (constant) fan settings because webMAN MOD's dynamic fan control cannot be used when the emulator is running. It's possible that the PS2 fan speed is too low. Check it on webMAN MOD. You should probably set it to around 40%, and if it still gets too hot then it's time to service your console.
