rebuild database

With few games and few thousands of trophies, on stock HDD it takes ~2 minutes.

You have probably been suggested by PS3 warning on a screen that this could takes few hours but that's not true.
 
depends on how much content you have, but it shouldn't take more than maybe a couple of minutes.
after using the Apollo save tool it took about 2 hrs to rebuild database and was thinking if this gonna be take while again in second attempt.

yes the corruption warning i always see whenever i start the ps3 i didn't bother to do it cause it says it'll take hrs.

If You are not interesting if Your HDD is dying and that's why is terribly slow, You don't need to read about how to check it.

If You didn't delete/change *.sfo of a lot of games, saves, trophies etc. since last database rebuild, then You should expecting similar amount of time involving on database rebuilding.
