This problem you describe has already been discussed here & on ps3hax not long ago with several users experiencing the same mounting issues.

If there is really a problem with your external hdd it most likely comes from the usb controller. If you use an usb sata adapter or a usb enclosure, change it & try again but in your case, If it's integrated there's nothing you can do.
What versions are you running anyway? CFW? Cobra? webMAN-MOD? CEX/DEX?
How do you run irisman? Discless or with/without BDEMU?
Also, what happens when you try mounting an iso from internal hdd?
The issue is not with game speed but with the number of game entries... As I said if you really have hundreds of games you should trim your library to just one & see if it works!
You can already make categories A-Z with wMM as you suggested but I don't think it will help here + it may add bad entries to other Backup managers like Gamesonic... You can still try though.
In terms of development, leveraging ntfs support from irisman is possible in theory.

i dont know whether it is official unsupported, where can i search for that? i just know that my intenso 3tb 3,5" memory center will be read and cached by prepntfs but the games wont run unlike in iris... and MM just says that my iso would not be a proper ps3 iso....
is it difficult to mix them together or is therefore just no support from the developers and community? or in short: could there be a hybrid version in the future? xD
ps:
if th amount of games is too much, what is the result of that? cause if the general speed of the game would suffer than its clear but if just the problem relies in displaying it on the xmb wouldnt it be easily possible to make categories like A-Z? if not .... than there would also be that risk if i use MM with shifting the pages, am i right?
(or does WM load all icons in all layers at once?)
