PS3 PS3 SSD Help

Hey all, I have been happily using my ps3 CECHH01 on my CRT for about a year now with absolutely zero issues. Only problem was, I could only have 3 games at once because I have the smallest storage model. So yesterday I finally decided to upgrade it to a 500gb SSD. The process was pure torture with backing up but after about 8 hours I finally finished. Realistically, the only thing I wanted to back up were my PS1 and PS2 Memory cards with my SMT and Persona saves but I realized far too late how to back up only one thing.

Finally, after a long nights hard work, I sit down and boot up my Persona 4 on PS2 through multiman Mod as I'd do every night. But this time..... The PS3 does a green then yellow then green then 3 beeps flashing red light at me (G/Y/G/R). Funny enough, I am 99% positive it is not an overheat because actually I can boot and play normal PS3 games flawlessly still. Tested it for about an hour with Project Diva F2nd and the console stays on and works great and saves to the SSD. No matter what though, PS2 games always give me this error and then the console just does G/Y/G/R, beeps 3 times and flashes the red light permanently until I switch it off or unplug it. I tried reinstalling isos despite them being the exact ones I've used for 1 year+ perfectly along with the config files for each game. I've tried the fan test which went very interestingly, it did the test for about 20 seconds then gave only a flashing red light, like the system was actually overheating but ONLY during the fan test. All homebrew apps and emulators work great still and PS3 games, it is just the PS2 emu.

Has anyone heard of this at all? I kinda wanna put the hdd back in but idk if that would be okay. I've never even see this light color combo, every system I've looked at or seen online have not had this light that I am getting so I have absolutely no idea what the issue actually is. Maybe a true factory reset might help?
